Not reliably. Water stains contain minerals and organic compounds that bleed through most standard paints. A shellac-based or oil-based stain blocker is needed first.

Do I need to fix the whole ceiling or just the stain?

If the drywall is still solid and just discolored, sealing and painting the stain is enough. If the drywall feels soft or sags, a section replacement is the better option.

Can you match the existing ceiling paint exactly?

Flat white ceiling paint blends better than most other paints. A touch-up with fresh flat white over a primed stain is usually invisible, especially on a matte ceiling.
